I have a fresh install of the current version of Open Cart on domain.com

I have changed DNS of newdomain.com to point to the same location as domain.com

I add a new store in System-Settings - https://newdomain.com/

When I visit newdomain.com I see the default OpenCart store - but all of the links - categories, products, pages etc are pointing to domain.com

Any changes I make in the settings for newdomain.com such as logo, currency etc don't show in the homepage.

Have I missed a step?

I haven't made any changes to the config.php files - there's no mention of that in the documentation http://docs.opencart.com/en-gb/administ ... lti-store/

What should I add/change?

are you properly redirecting http to https in htaccess?
The store identification is done in startup.php where it compares the plain requested domain with the plain stored domain but with the https/http distinction.
if the request is over ssl, it will compare with the ssl field, otherwise with the url field and there it expects http.
