So ive been working on the multi store and noticed that none of the MODs have gone onto it in particular the little House button on top navigation directing to home page. Is there anyway to move over some of the mods an or extensions to the multistore including a new latest products module for that multistore.

Not all extensions / mods are multi-store compatible.
Best place to start is the extension / mod developer ..

with regards to the featured module for example - you should be able to do that via the layouts and have one for each store.

Haha, well one person provided a generic response but equally I could have required more coffee.
