I have a web site using Opencart which I setup through Virtualmin. It appears that some how it has an SSL certificate setup already and when I go to letsencrypt for an SSL cert it messes everything up any ideas

Usually, an SSL can be uninstalled so that another one can be used.

Have you actually paid for an SSL? My host applies self-certified SSL which seem to me to be pretty worthless. I usually end up having to buy a proper one.
